Hotel Gracery Shinjuku
The room was very nice and clean. The view was also top notch. The only sort of negative thing I can say is that the room was a bit small, but in these parts of Tokyo they generally are.

Shinagawa Prince Hotel
Clean room, spacious for Japanese standards. Closest Shinagawa train station, which is very accessible for tourist, especially if you have large luggages. They also have Yamato on the second floor if you want to transfer your luggage from one prefecture to another.
